If you are installing a mod that adds extra content, like a new world, the entire copy of the game will be replaced if you are not careful. An example of this problem would be an add-on that creates a new world. The problem will be that you must download the new version of the game, install it, and then copy over the files from the new version. This is because the files from the add-on are not compatible with the new version of the game.
It's recommended that you use the latest version available, even though they may not be the most stable, a better iteration of the game is always welcome. Modding Skyrim makes use of Bethesda's Skyrim core files and therefore, the modders generally are very wary of modifying the core files, so you will probably receive an error message that you need to install, or a patch to make the mods compatible with the latest version of the game.

If all else fails, the starter kit also includes a working vanilla game, which is set up without any mods. You can start the game with it and test your mods and see if they work there. A working vanilla game will be much easier to get back to the way you want than a vanilla game without it.
